Today one of my partners at the office received the following email from Google Webmaster tools. This site was "banned" by Google while it was hosted in the customer's server, but we moved it to our hosting a week and now we received this new email. We restored the website files and databases from a backup. And as we scanned the backup files with an antivirus, we don't see a reason for that email. Any ideas of what we can do to solve this? Thanks in advance

From looking at http://safebrowsing.clients.google.c....org/cr_mapas/, it seems you can go to https://www.google.com/webmasters/tools/dashboard and add your site, then have it reviewed.

You'll have to check all of the files Google listed as 'possible to distribute malicious software'. They've blacklisted you for a reason. You might be infected with MPack or any other 'browser exploiting' kit there is out there.
